Genomic Analysis for Autism Risk Variants in SPARK – Request for Applications

Grants awarded through this RFA are intended to advance our understanding of the genetic basis of autism. Investigators who are interested in analyzing genomic data in innovative ways from thousands of SPARK families are encouraged to apply.

Available data will include whole-exome and genome-wide genotyping data from approximately 4,500 individuals with autism spectrum disorder (ASD) and their biological parents. Approximately half of these families will also have genomic data from an unaffected sibling. In addition, whole-genome sequencing data will be available from approximately 400 other ASD individuals, plus their biological parents and unaffected siblings. A limited phenotypic dataset for all participants will be available.

We expect to fund several awards in the range of $100,000 (direct costs) for 18 months. Higher budgets will be considered, but we expect such budgets to be strongly justified.

Background

SPARK (Simons Foundation Powering Autism Research for Knowledge) is an autism research initiative that aims to recruit, engage and retain a community of 50,000 individuals with autism and their family members living in the U.S. Participation in this cohort will involve contribution of medical and behavioral information, mailing in of saliva for genetic analysis, the option to have genetic findings related to autism returned, and consent to be invited to participate in future research studies.

The project is operated by the Simons Foundation Autism Research Initiative (SFARI) in collaboration with approximately 25 university-affiliated research clinics, whose roles are to help enroll individuals with autism and their families in the study. Numerous national and local autism community organizations across the U.S. are also helping to find research participants and spread the word about this landmark initiative.

To date, SPARK has collected DNA extracted from saliva samples from thousands of individuals affected with autism and their family members. Phenotypic data for these families were collected online and are available through SFARI Base and summarized here: https://www.sfari.org/resource/spark/. SFARI has released whole-exome and genome-wide genotyping data from approximately 500 individuals with ASD and their biological parents. In October 2018, SFARI expects to release whole-exome and genome-wide genotyping data from  approximately 4,500 additional individuals with ASD, their biological parents and an unaffected sibling (when available). SFARI also expects to release whole-genome data from an additional 400 individuals with ASD, their biological parents and an unaffected sibling (when available). The genomic data on SPARK participants expected to be available in October 2018 is summarized in the table below.

Objective of this Award

This RFA seeks proposals that will advance our understanding of the genetic basis of autism. SFARI welcomes proposals that focus on any type of genetic variants (rare and common variants, single-nucleotide variants (SNVs), copy number variants (CNVs), indels, coding and noncoding variants) that contribute to autism risk. We encourage innovative applications that combine analyses of variants across the allele frequency spectrum. We will prioritize proposals that will analyze SPARK data in conjunction with available genomic data from other ASD and neurodevelopmental genetic cohorts.

SFARI will make the alignment and variant call data available to all eligible researchers (i.e., not only those funded through this RFA) following standard quality control and data processing steps. The first batch of data is already available on SFARI Base, and the remaining data will be made available around October 2018. There will be a publication embargo for six months after all genomic data are released, which will prohibit submission of manuscripts for publication.

SFARI will work with successful applicants to make the genomic data available to their academic or cloud-based computing resources. SFARI understands that validation of de novo variants in recurrent genes/pathways is a key aspect of this project and will coordinate experimental confirmation of de novo calls with awardees.

Eligibility and collaboration

All applicants and key collaborators must hold a Ph.D., M.D. or equivalent degree and have a faculty position or the equivalent at a college, university, medical school or other research facility. Applications may be submitted by domestic and foreign nonprofit organizations; public and private institutions, such as colleges, universities, hospitals, laboratories, and units of state and local government; and eligible agencies of the federal government. Applications may also be submitted by for-profit companies, in which case the funds provided for the grant are to be used only for charitable purposes to fund research related to ASD. There are no citizenship or national residence requirements.

If the proposal includes investigators at more than one site, all investigators should have demonstrated prior success in similar collaborations.

Funding period and budget

The grant period is 18 months. We expect to fund several awards in the $100,000 range (direct costs). Exceptions with good justification will be considered but are not encouraged.

Application requirements

Applications should include the following:

  1. Narrative, not to exceed six pages (excluding references, figures and figure legends). Proposals should include specific aims, background relevant to the application, significance of the proposed studies, preliminary results, experimental design, pitfalls and alternative strategies, and a timeline with milestones.
  2. Biosketches for Principal Investigator(s) and key collaborators.
  3. Current and pending support for Principal Investigator(s) and key collaborators.
  4. Budget. We expect to fund several awards in the $100,000 range (direct costs). Exceptions with good justification will be considered but are not encouraged. Proposals should include a realistic budget sufficiently detailed for evaluation of needed resources. SFARI will work closely with investigative teams with competitive applications to arrive at a suitable budget. Indirect costs are limited to 20 percent of the modified total direct costs (see Simons Foundation policies).
  5. Applicants should detail a strategy and estimate a budget for orthogonal confirmation of applicant’s specific variants of interest. But note that SFARI will coordinate and directly fund the validation of variants in a centralized fashion.
  6. Applicants should detail a strategy and estimated budget for computing costs (either cloud or academic computing facility). SFARI will pay directly for cloud storage costs, so these costs need not be included in the applicant’s budget.
  7. Applications with multiple Principal Investigators from different institutions who would like to be paid separately must include a signed budget template and budget justification for each Principal Investigator’s institution. Applications with subcontracts must include a budget and budget justification. The budget template and budget justification are available for download in the proposal attachments section of proposalCENTRAL’s full application.
  8. Research environment and resources. Investigators should demonstrate access to appropriate resources for high-capacity data analysis and computation.
  9. Data-sharing plan. The plan should include the sharing of all analyzed data in addition to the sharing of any new algorithms/data visualization tools that are a direct result of this award. SFARI will work closely with awarded investigative teams to ensure that the plan includes timely dissemination of data.

    2. Indirect costs (IDC): IDCs are limited to 20 percent of direct costs, with the following exceptions: equipment, tuition, and any subcontracts with budgets including IDCs. IDCs paid to a subcontractor may not exceed 20 percent of the direct costs paid to the subcontractor. While IDCs on equipment are not allowable, IDCs on small equipment (equipment up to $10,000) are permissible.
    3. Equipment: The Simons Foundation (SF) will own equipment purchased with SF grant funds with a unit cost of $50,000 or more. At the end of the grant funding period or in the case of grant termination for any reason, SF reserves the right to retain ownership or cede ownership to the PI’s institution.       Yes, you can add users with administrator access to the proposalCENTRAL application so that someone other than the Principal Investigator (PI) can edit and submit the application. To add another user, go to section 3, “Enable Other Users to Access This Proposal,” and complete the required fields.

      Is validating my proposal the same as submitting it?plus--large

      No. Validating checks for errors and omissions and will alert you to missing application requirements. If the application is complete, you must then click “Submit.” You will receive an email within 10 minutes, and you should contact [email protected] if you do not receive confirmation and do not see your application in the “Submitted” drop-down tab or with the status changed to “Submitted.”

      I get an error message citing a missing section when I try to submit.plus--large

      The “Validate” button reviews your application for missing sections. The submission instructions list the required sections and attachments. You must complete the missing sections listed.       There is no minimum percent effort requirement for any personnel, but we expect personnel, in particular PIs and Co-investigators, to have efforts that reflect their roles in the project.

      What is required for a subcontract? Where do I add the subcontract budget and upload subcontract budget details?plus--large

      Applications with subcontracts must submit a subcontract budget for each subcontract awardee and grant year. The applicant PI must include the direct-cost budget totals for all subcontracts in the “Consortium & Contractual Direct” section and indirect costs for all subcontracts in the “Subcontract Indirect Costs”section. The subcontract budget can be downloaded and uploaded in the “Proposal Attachments” section of the full application on proposalCENTRAL.

      ‘In-press’ papers can be included as appendices, as well as any papers that you consider essential for the work of the review committee (not more than three). Any other material should be included, if possible, in the narrative.

      Principal Investigator

      The individual(s) judged by the applicant organization to have the appropriate level of authority and responsibility to direct the project or program supported by the grant. All Principal Investigators (PIs) must hold a Ph.D., M.D. or equivalent degree and have a faculty position or the equivalent at a college, university, medical school or other research facility. He or she is responsible and accountable to the applicant organization and SFARI for the proper conduct of the project or activity, including the submission of all required reports. He or she will act as the main point of contact for the foundation.       The applicant organization may designate multiple individuals as PIs who share the authority and responsibility for leading and directing the project, intellectually and logistically. Each PI is responsible and accountable to the applicant organization or, as appropriate, to a collaborating organization for the proper conduct of the project or program, including the submission of all required reports. The presence of more than one identified PI on an application or award diminishes neither the responsibility nor the accountability of any individual PI.

      The PI under whose name the application is submitted will serve as the contact PI for administrative purposes. The contact PI must be affiliated with the institution submitting the application. The contact PI will be responsible for communication between SFARI and the rest of the leadership team.

      The role type ‘Co-PI’ will not be used by SFARI. 

      Co-investigator

      An individual involved with the PI in the scientific development or execution of a project. The Co-investigator must hold a Ph.D., M.D. or equivalent degree and be employed by, or be affiliated with, the applicant/grantee organization or another organization participating in the project under a consortium agreement. A Co-investigator is considered Key Personnel, but the Simons Foundation does not require a minimum effort from the Co-investigator. The designation of a Co-investigator, if applicable, does not affect the PI’s roles and responsibilities, nor is it a role implying multiple PIs.

      Consultant

      An individual providing professional advice or services on the basis of a written agreement. Consultants are not normally employees of the organization receiving the services. Consultants also include firms providing professional advice or services.

      Postdoctoral Research Associate or equivalent employee position

      An individual who has received a doctoral degree (or its equivalent) and is engaged over a temporary and defined period in mentored advanced training to enhance the professional skills and research independence needed to pursue his or her chosen career path. The Postdoctoral Research Associate performs specific services in exchange for compensation, and he or she is treated as an employee of the grantee institution, with benefits.

      SFARI funds may be used only for personnel who are employees of the grantee institution and eligible for benefits. Funds may not be used for stipend supplementation unless specifically authorized under the terms of the program from which funds are derived.
